I already enlisted last May, but recently I've noticed that when I do crunches my knee makes a pop or clicking sound. It doesn't limit me physically and it never hurts, but if the drill instructors hear it, will I be disqualified or will anything happen to me?

Nope. Just because it makes a noise doesnt mean you'll be disqualified.

My elbows click and pop everytime I do push ups, but it never hurt me or bothered me at all.

You have nothing to worry about :)
